beta diversity analysis

#1
Hello,
can anybody suggest me what is the best way of beta diversity analysis when having 8 groups with 4 samples per group? Is it better to look for weighted or unweighted Wilcox and Tukey?

Thanks a lot

Alpha diversity-s the mean species diversity in sites or habitats at a local scale
Beta diversity metrics provide a measure of the degree to which samples differ from one another and can reveal aspects of microbial ecology that are not apparent from looking at the composition of individual samples.

Alpha diversity-s the mean species diversity ....
OK, I am familiar with the mean. But what is "species diversity"?

Beta diversity metrics provide ....
....a measure of the degree to which samples differ from one another...
... so it could be something like the standard deviation?
....and can reveal aspects of microbial ecology that are not apparent from looking at the composition of individual samples.
I am sorry but you lost me there again.

I still don't know what "OTU" is.

I am sorry @MillyProbio but what is obvious to you is not obvious to many of us. If I say: "do a maximum likelihood estimation" maybe you know what I mean (and the problem is solved) or you don't.

I think I leave it to @hlsmith.

No one that I know regularly participants on this site with that knowledge base. So this isn't SNPs or GWASs?
