Help deciding paired vs unpaired t-test

I am analyzing an experiment in which protein levels were examined in two different strains of bacteria. Lets call them A and B. Three separate times bacteria A and B were grown up and their protein levels measured. Would each day's samples now be paired since they were grown on the same day together? Or would all of the samples be compared together in an unpaired t-test? I just want to know if there is a difference in protein levels between the two bacteria. Thanks! :D:D

I would do a paired test to avoid any accidental confounding effect from lurking variables --different substrate, window in lab opened or closed, high environmental temperature, whatnot.
