If I’m doing an fmri experiment with two between-subject factors (two treatment groups) and 3 within subjects groups (baseline, post-treatment, follow-up. Which design is better a 2 x 3 ANOVA flexible factorial design, or a two way mixed effect repeated measure?

If I understand it correctly, you have 1 between-subjects factor ("group", with 2 levels),
and 1 within-subjects factor ("time point" with 3 levels). The traditional way of analysing this
would be by using "mixed" analysis of variance (repeated-measures analysis of variance
with an additional grouping factor).
